Nakhi Wells put the Terriers on their way to their first win in 11 games with a 69th-minute opener, before Tom Lawrence fired home a free-kick three minutes later to give Yeovil hope.
However, it was not to be, and Yeovil are heading for their first relegation in 19 years.
Glovers manager Gary Johnson said: "We feel a bit disappointed to be relegated, but at the same time we knew we were in a division we had to enjoy and celebrate our achievement every game, and I feel we have done that.
The club can regroup and look forward to challenging to come back to the Championship stronger
"We are definitely above our status at the moment, so maybe going back to League One will mean the club can regroup and look forward to challenging to come back to the Championship stronger.
"The club has got to become bigger - the infrastructure, the stadium, the budget - if we are going to be anywhere near keeping a place in the Championship."
The victory ensured Huddersfield's safety from relegation, and manager Mark Robins said: "It is a big relief. We needed the three points desperately today, and we have secured our place with two games to go before the end of the season."
The match, and the fortunes of the two clubs, was decided deep into stoppage time, Adam Hammill caused havoc with another weaving run, and Clayton crashed the ball home to break Yeovil hearts.
