It took place in the prison's booking facility.
A section of the jail, which holds around 600 inmates, reportedly collapsed after the blast.
No deaths or fugitives were reported.
Kathleen Castro, the county's public information manager, said that the blast was apparently a gas explosion although it was unclear how it was caused.
She added that it may have been related to the severe storms which have battered the southern US and said: "The facility did receive extensive flooding as a result of the rains yesterday."
She also confirmed the building's collapse.
No deaths or fugitives were reported
Uninjured prisoners are being transported to other detention centre in the county, as well as neighbouring Santa Rosa county.
Spokespeople at Sacred Heart Hospital and West Florida Hospital in Pensacola said the injuries they treated were all relatively minor.
Spokeswoman Vicki Brooks said that 31 patients had been treated with mostly back and neck injuries.
Kendrick Doidge said West Florida Hospital treated 37 inmates in the emergency room and all have been released back into the custody of the Escambia County Sheriff's Office.
