Bosnia broke the deadlock on 23 minutes through Edin Dzeko.
The Manchester City forward placed his 25-yard effort through two defenders before going in off the post.
Iran came close to finding the equaliser a minute after, but the crossbar denied Masoud Shojaei's chip.
Miralem Pjanic doubled the lead for the Golden Lilies 11 minutes into the second half.

Dzeko turned architect by finding the Roma playmaker on the overlap, who steered it into the bottom corner of the goal.
Iran's hard work finally paid off and they halved the deficit with 10 minutes left on the clock.
Reza Ghoochannejhad was left unmarked at the back post to claim Iran's first goal of the competition.
But hopes of a comeback were short-lived, with right-back Avdija Vrsajevic scoring a minute later on the counter attack.
